No, there is no difference in the kernels. The two menu items appear because there are two kernel specification files describing the same kernel. One specification is installed in /usr/local/share/jupyter by the extra package. The purpose of that one is to make the Sage kernel recognizable by any app which searches for jypyter kernels. The other specification file is embedded in the app, hence the "app" in its name.

In the 9.4 release this will be dealt with in a better way which avoids the redundant menu items..
