You can (right now) also get the spkg from a mirror (e.g. http://mirrors-usa.go-parts.com/sage/sagemath/spkg/optional/), put it in upstream/, and do something like
$ ./sage -i upstream/nauty-25.spkg
which I just tried now and it seems to work.
